Man… Sorry it is so late! Well, you could actually do this: Create> Polygon Primitive> Cylinder, place it were the windows go. Then go to Mesh>Boolean> “Select both the wall and the Cylinder” and select difference and it should look good. Then just repeat making a cylinder, flatten it and assign a glass material, and your done! Hope this helps.
